I just joined the community and am trying to find a fic I can barely remember, but I hope others will recognize.
First, it takes place in Season Four. Spike does not have a chip at the start and he and Buffy are comfortable with each other. I don't know if they'd slept together or what. Buffy and Riley are going out and meet Spike helping Joyce at her gallery. Riley sees Buffy fighting and learns she's the Slayer after he has to see her and Spike talking but with a lot definitely going on. Spike is captured by Riley and the Initiative. Buffy finds him and is put into the cell with him as part of an experiment. At the end Spike tried to stop Riley and Maggie Walsh and is in a lot of pain from the new chip. Buffy yells out that she wished he didn't have the chip in his head and Halfrek, who had been locked in a cell, grants the wish before teleporting out. I know it's vague but it's been a while since I gave up looking for it. Spike and Buffy have some real chemistry in it, though.

It sounds very much like my Boy Good. If I had to write a summary of it, your description would pretty much cover most of it. You can find it at the Bloodshedverse or at http://spuffystuff.org/boygood.htm I think the having Halfrek there to remove his chip when Buffy makes her wish pretty much makes it unlikely it is anything else.
